There is no ACTUAL proof that Master Cheif is a guy, seeing as the books were written after the game. People assume that Master Cheif is a guy, probably due to the deep voice and lack of boobs.

Actually Master Chief and Cortana are not brother and sister. Cortana is the AI memory bank of Dr. Halsey, who led the SPARTAN II project, and later led the MJONLIR project. Cortana and the Master Cheif are close because even though she doesn’t quite remember, being a memory bank and all, Dr. Halsey recruited/kidnapped Master Cheif for the SPARTAN II project when he was 6 years old
